As far as classes go, we should do the basic classes for our first class. But this is the main class that will determine what our base chakra and stamina will be along with a few jutsu slots.
Ninjutsu Genjutsu Taijutsu Bukijutsu Medical
A Couple I would like to add
Assassin (This is like a happy medium of both chakra and stamina and has basic knowledge of everything, example :: Chakra - 125 Stamina 125, [8] Ninjutsu Slots, [8] Genjutsu Slots, [1] Tai Slot & [1] Buki slot but they could only learn up to stage 3 until rank up. The Added bonus is they're more stealth adept and are harder to detect.)
Bodyguard (Bred for the purpose due to the assassin class, they also have the same perks but in a different way, they have a higher skill in not only defense but also their perception / detection skill, which I think would be a good idea for a trap system or other misc. systems that include sight and feel as well as that gut wrenching feeling that something bad is going to happen.)
Then we move into our secondary classes, first we start with basics...
Sensor Puppeteer Bloodline Musician
But with a twist on a couple other sub or secondary classes
Weapons Crafter / Specialist Berserker / Martial Arts Expert Multi Chakra Nature Talented / Singular Chakra Elemented Illusionist / Surrealist
Feel free to add any guys, I'mas stumped as we all are but we really need to kick it up a notch, I mean I know we have the whole prestige system, we should also be able to get a decent boost and creative twist to our characters as they evolve! So like I said this is just an idea so please don't get any false hope....

Yeah like if a person wanted to be more long ranged based not only with Ninjutsu but with weapons such as kunai and shuriken, could gain a passive bonus to the distance they can move and the super added benefit would be the bow and arrow.
Then with how you called it "Sword Saint" would be the other Weapons specialist class direction which means way more skilled with bladed weapons and such, so they could either get a speed increase or a strength increase depending on what kind of "Sword," they used!

Assassin is just too rounded out, and everyone will take it. You have to leave it open for there to be reasons to play the others, and the only way to do that is to not have a too balanced class, or at least make it kinda really in the middle without making them too neutral.
Medic is specifically listed out because basic training is most often focused on combat or survivability, which includes the above. Medic has never been shown as a Genin thing, not as far as I know. Anyway, my "Secondary" would be:
Medic Artisan Sensor Samurai Assassin Performer (Musician is included here) Myrmidon (Berserker type) Bloodline (Because 95% of bloodline techniques don't exist at first) Multifaceted (Choose a second Primary class for secondary) Focused (Take original Primary again, choosing second discipline)
The reason I wouldn't choose the "Multi" and "Single Elemented" is because the Ninjutsu primary class deals with those two choices within its disciplines. Myrmidon is kinda iffy because the Berserker is already nodded at in the Taijutsu disciplines. The "Specialists" of which you speak is something I'd see for a Prestige, because you can't really say that by Chuunin you've already learned your specialties and know exactly what you're going to spend your life being able to do, which is the definition of a Specialist.
That's my input for now. Though I will say that Assassin is also very circumspect, because that's basically an ANBU, which is a prestige class, and Bodyguard is useless to my mind because that's basically an Oinin, which is also going to be a prestige. Right now, for Prestiges, what comes to mind are:
ANBU → Anbu Captain Oinin → Oinin Captain Master Crafter Licensed Medical Practitioner Illusionist Sorcerer Artillery (Ninjutsu) Artillery (Bukijutsu) Man-at-Arms (Kind of a Tai/Buki mix) Mentor Sword Saint Vigilante (Heroes?) Grand Performer Bard (A bit o' everythin') Sage of the Art of ______ (Specialist in one specific buki/tai style, extra benefits) Skillful Savant (Choose a third, different Primary class) Specialist (Choose a single Primary class a third time) Scholar of the Arts (Choose a primary two times, and a secondary for the third) Practitioner of the Arts (Choose a secondary two times, and one primary) Curious Savant (Choose two different Primaries, and a secondary) Skill Monkey (Choose one primary, and two different secondaries)
Those are some of my ideas so far. But those are prestiges, to be chosen at Jounin and Sanin, and thus deserve a different level on their own because this is where people begin really choosing a HUGE focus on their training and abilities, whereas Secondary is more just something else to learn that begins to define your paths in life. Emphasis on begins.

And this is why Lanny is one of the major brains of the operation! Because he thinks outside the box, and makes things sound way better than the way you put them! I agree with Lanny's idea, I didn't quite know what we were doing with prestige so this clarifies my questions of what to do for Classes!
With an option of choosing a Primary as a Secondary as well... so i guess that would be a " Focused ". I just think that if we focused on getting those done then the prestige can come later when someone actually makes it to the "jounin"

I have decided to start with classification first (ex: Feline, Canine.. ect ect), I have started on Feline first. I started with realistic animals and will do mythical animals later.
